Well, Shop for Democracy takes a pretty hefty chomp out of the 4% referrer's fee they earn: 70%. They donate only 30% of the money they "earn" (if you consider doing a few hours of HTML coding on a simple web site "earning").
I am happier to see individuals saying all money will be transferred to a good cause, e.g. http://www.paulbeard.org/wordpress/index.php?m=20031123
It is a little surprising charitable websites don't use affiliation directly; perhaps they consider it advertising? Heck, my office has an affiliate's program set up just to help buy beer for office parties, it's not rocket science.
